Addendum 4 — Enclosing Organization Occurs Before Myosin Switch Realization

Direct Spectroscopic Resolution of Chemical Possibility, Mechanical Retention, and Stall in Muscle

Abstract

Recursively Realized Distinguishability did not originate from quantum mechanics or gravity. It originated from an experimental problem in muscle.

Spectroscopic probes attached to myosin resolved two biochemical-mechanical states of the myosin switch,

\(M_1\equiv M_1\!\cdot D\!\cdot P_i\)

and

\(M_2\equiv A\!\cdot M_2\!\cdot D\),

and directly measured the distribution of myosin molecules between them.

The same switch distribution could be manipulated independently from two directions.

Phosphate binding drove the transition from M2 toward M1 according to

\[K=\frac{[M_2]}{[M_1][P_i]}.\] Mechanical force also drove the switch from M2 toward M1 , with the experimentally observed logarithmic relationship

\[F=\ln\frac{[M_1][P_i]}{[M_2]}.\] The spectroscopically resolved occupancy asymmetry is

\[A_M=\ln\frac{[M_2]}{[M_1]}.\] Therefore the force relation can be written

\[F=\ln[P_i]-A_M,\]

or

\[A_M=\ln[P_i]-F.\]

After identifying the logarithmic phosphate coordinate with chemical possibility,

\[P_M=\ln a_{P_i},\]

and the normalized mechanical-force coordinate with retained possibility,

\[R_M=F,\]

the experimentally measured switch distribution has the R²D form

\(A_M=P_M-R_M\).

In active isometric muscle, the two resolved switch states become equally occupied:

\[\ln\frac{[M_1]}{[M_2]}=0.\]

Thus

\(A_M=0\).

At the same time,

\(F_{\mathrm{stall}}\propto\ln[P_i]\).

Therefore the isometric condition is

\(P_M=R_M\).

This is the R²D stall condition.

The result is stronger than a molecular mechanism for force generation. It shows that the spectroscopically observed molecular state is not determined by force alone and does not independently determine force. The same local occupancy asymmetry can occur at different force levels when chemical possibility changes. Conversely, a given mechanical condition can support different switch distributions when chemical possibility changes.

The myosin switch therefore realizes an enclosing chemical-mechanical relation.

Its molecular transitions are physically necessary for realization, but their local trajectories do not independently define the state of the muscle.

The experiment thus exposes the causal architecture later generalized as R²D:

enclosing possibility and constraint → local asymmetry → subordinate realization.

The central statement is:

The spectroscopically resolved myosin switch is organized by the difference between chemical possibility and mechanical retention.

Hence:

Enclosing organization occurs before myosin switch realization.

1. R²D Began With an Experimentally Accessible Intermediate Scale

Reductionist descriptions of muscle naturally begin with myosin molecules and build upward.

A molecular transition is identified.

Many molecular transitions occur in parallel.

Their mechanical consequences are summed.

Muscle force then appears as the macroscopic result of subordinate molecular events.

Schematically,

molecular transition → ensemble activity → muscle force.

That causal sequence appears natural if only the molecular mechanism and the macroscopic force are measured.

The spectroscopy experiments provided something unusual.

They made the intermediate molecular-state distribution directly readable.

The experiment could therefore simultaneously ask:

  1. which myosin state was occupied;
  2. how that occupancy changed with phosphate;
  3. how that occupancy changed with mechanical force;
  4. and whether the local molecular state uniquely determined the enclosing mechanical state.

It did not.

That failure of one-to-one projection was the experimental problem from which the R²D architecture emerged.

2. The Myosin Switch Was Directly Resolved

The experiment distinguished two states of the myosin switch:

\(M_1\equiv M_1\!\cdot D\!\cdot P_i\)

and

\(M_2\equiv A\!\cdot M_2\!\cdot D\).

The spectroscopic probe reported the orientation and dynamics associated with these states and allowed their relative populations to be resolved.

Thus the experiment did not merely infer a hypothetical two-state mechanism from muscle force.

It directly observed the distribution

\[[M_1],\qquad [M_2].\]

This distinction is essential.

Muscle force and myosin-state occupancy were independently measurable physical quantities.

3. Define the Spectroscopically Resolved Switch Asymmetry

The relative realization of the two states can be represented by their logarithmic occupancy ratio:

\[A_M=\ln\frac{[M_2]}{[M_1]}.\] Then

\[A_M>0\]

means M2 is favored,

\[A_M<0\]

means M1 is favored, and

\(A_M=0\)

means

\[[M_1]=[M_2].\]

This quantity is experimentally grounded.

It is calculated directly from the spectroscopically resolved state distribution.

4. \(A_M\) Is an Occupancy Asymmetry

It is important not to confuse

\[A_M\]

with the native multiplicity of the switch ensemble.

The occupancy ratio describes the realized state distribution.

It is therefore a dynamic read of how the available switch states are populated.

Later addenda will distinguish this realized occupancy from the multiplicity structure of the entire switch ensemble.

For the present addendum, the key quantity is simply

\[A_M=\ln\frac{[M_2]}{[M_1]}.\]

5. Phosphate Independently Changed the Switch Distribution

The phosphate experiment gave

\[K=\frac{[M_2]}{[M_1][P_i]}.\] Thus

\[\frac{[M_2]}{[M_1]}=K[P_i].\]

Taking the logarithm,

\[A_M=\ln K+\ln[P_i].\]

The important structural result is that phosphate enters multiplicatively in the biochemical relation and therefore additively in the logarithmic occupancy coordinate.

Increasing phosphate changes the realized distribution between M1 and M2 .

6. The Phosphate Coordinate Is a Chemical Bias

For formal thermodynamic use, the logarithm should be written using dimensionless phosphate activity,

\[a_{P_i},\]

so that the experimentally familiar concentration dependence corresponds to

\[\ln a_{P_i}.\]

The standard-state contribution can be carried separately.

Thus a chemical possibility coordinate can be written generally as

\[P_M=P_M^\circ+\ln a_{P_i}.\]

The essential experimental observation is independent of the choice of standard state:

changing phosphate changes the myosin-state occupancy.

The switch therefore does not possess a state distribution independent of its surrounding chemical relation.

7. Force Independently Changed the Same Switch Distribution

Mechanical force altered the same spectroscopically resolved M1 /M2 switch.

The experimentally observed relationship was

\[F=\ln\frac{[M_1][P_i]}{[M_2]}.\] Here F denotes the experimentally normalized mechanical coordinate appearing in the logarithmic relation. A dimensional force can be restored through the experimental calibration factor.

Expanding the logarithm,

\[F=\ln[P_i]+\ln[M_1]-\ln[M_2].\]

Therefore,

\[F=\ln[P_i]-\ln\frac{[M_2]}{[M_1]}.\]

Using the spectroscopic occupancy asymmetry,

\[A_M=\ln\frac{[M_2]}{[M_1]},\]

gives

\[F=\ln[P_i]-A_M.\]

Rearranging,

\[A_M=\ln[P_i]-F.\]

This is the central experimental relation.

8. The Phosphate and Force Experiments Should Not Be Collapsed Carelessly

The equilibrium relation

\[K=\frac{[M_2]}{[M_1][P_i]}\]

and the force relation

\[F=\ln\frac{[M_1][P_i]}{[M_2]}\]

were obtained as distinct experimental relationships.

Their reference conditions must therefore be preserved.

One should not simply identify

\[F=-\ln K\]

across different experiments without first matching their physical reference states.

What matters here is their common structural content.

Both perturbations act on the same directly observed occupancy ratio.

Phosphate and force enter that ratio with opposing orientation.

That common structure is sufficient to expose the R²D architecture.

9. Chemical Possibility and Mechanical Retention

Define the physical chemical coordinate

\[P_M\equiv\ln a_{P_i}\]

after the appropriate standard-state offset is absorbed into the reference condition.

Define the normalized mechanical coordinate

\[R_M\equiv F.\]

Then the experimentally measured relation becomes

\(A_M=P_M-R_M\).

This equation was not imposed on the muscle experiment by R²D.

The experiment preceded the general theory.

R²D later recognized this structure as the generic relation

\[A=P-R.\]

Muscle therefore supplies a direct physical realization of the abstract asymmetry law.

10. The Three Coordinates Are Distinct

The experiment simultaneously exposes three physical quantities:

\[P_M\]

—chemical possibility supplied by the phosphate relation;

\[R_M\]

—mechanical retention supplied by muscle force;

and

\[A_M\]

—the spectroscopically resolved myosin occupancy asymmetry.

They satisfy

\(A_M=P_M-R_M\).

But they are not interchangeable.

In particular,

\[A_M\ne P_M,\]

\[A_M\ne R_M,\]

and

\[P_M\ne R_M\]

in general.

The molecular switch state is therefore not simply a molecular representation of muscle force.

It is the local realization of the difference between two independently variable enclosing coordinates.

11. This Explains the Failure of a One-to-One Force–Spectrum Relation

If the switch asymmetry depended only on force, one would expect

\[A_M=A_M(F).\]

But experimentally,

\(A_M=P_M-R_M\).

Therefore the same force can support different switch distributions when the phosphate coordinate differs.

For

\[R_M=\text{constant},\]

but

\[P_M^{(1)}\ne P_M^{(2)},\]

one obtains

\[A_M^{(1)}\ne A_M^{(2)}.\]

Conversely, the same switch distribution can occur under different combinations of chemical possibility and mechanical retention:

\[P_M^{(1)}-R_M^{(1)}=P_M^{(2)}-R_M^{(2)}.\]

Thus

\[A_M^{(1)}=A_M^{(2)}\]

does not require

\[R_M^{(1)}=R_M^{(2)}.\]

The local spectrum cannot therefore be treated as a unique molecular encoding of macroscopic force.

12. Active Isometric Muscle Supplies the Critical Condition

The decisive experiment occurs at active isometric muscle.

Under this condition,

\[\ln\frac{[M_1]}{[M_2]}=0.\]

Therefore,

\[[M_1]=[M_2].\]

Equivalently,

\[A_M=\ln\frac{[M_2]}{[M_1]}=0.\]

The myosin switch ensemble is therefore unbiased between the two spectroscopically resolved states.

13. Stall Does Not Mean the Chemical and Mechanical Coordinates Vanish

At active isometric stall,

\(A_M=0\).

But from

\[A_M=P_M-R_M,\]

it follows that

\(P_M=R_M\).

Neither term must vanish.

The absence of net switch asymmetry therefore does not imply an absence of chemical support or mechanical constraint.

Instead,

\[\text{chemical possibility}=\text{mechanical retention}.\]

This is the R²D stall condition.

14. Force Continues to Depend on Phosphate at Stall

Experimentally,

\(F_{\mathrm{stall}}\propto\ln[P_i]\).

At the same time,

\[[M_1]=[M_2].\]

Thus the same local switch asymmetry,

\(A_M=0\),

can coexist with different levels of macroscopic force.

This is especially important.

The switch distribution is not merely an incomplete measurement of force.

It is a different physical coordinate.

At stall,

\(A_M=0\)

while

\[R_M=P_M\]

may vary.

The enclosing system can therefore change while the local occupancy asymmetry remains unchanged.

15. Stall Directly Separates Local Realization From Enclosing Constraint

If the molecular occupancy itself uniquely defined muscle force, then fixing

\[[M_1]=[M_2]\]

would fix the force.

It does not.

Instead,

\[[M_1]=[M_2]\]

defines the local condition

\(A_M=0\),

while the enclosing force follows the chemical coordinate:

\[R_M=P_M.\]

This directly separates

local molecular realization

from

enclosing mechanical state.

That separation is one of the experimental roots of R²D.

16. Stall Is Not Molecular Inactivity

The equality

\[[M_1]=[M_2]\]

does not imply that myosin molecules have stopped moving.

Nor does

\(A_M=0\)

mean that the underlying molecular transition machinery has disappeared.

It states only that the two resolved switch states have equal realized occupancy.

Thus R²D distinguishes

zero occupancy asymmetry

from

absence of subordinate dynamics.

This distinction will become essential when recursive replacement is generalized across scales.

17. The Myosin Switch Is a Realizer

The individual molecular transitions are physically necessary.

Without myosin switching, the experimentally observed state distribution cannot be realized.

But necessity for realization is not the same as causal ownership of the enclosing state.

The experiment gives

\[P_M-R_M\longrightarrow A_M.\]

The local switch distribution responds to an enclosing chemical-mechanical relation.

Thus

myosin switching realizes the relation.

It does not independently specify that relation.

18. This Reverses the Simplest Bottom-Up Picture

The simplest reductionist picture is

molecular switch state → muscle force.

The experiment requires at least a richer architecture:

chemical possibility + mechanical constraint → molecular switch distribution.

R²D expresses that architecture as

\[P_M-R_M\longrightarrow A_M.\]

The enclosing mechanical state therefore participates in determining the local molecular realization.

The molecular dynamics cannot be specified independently and then merely summed upward to obtain force.

19. This Is Not a Denial of Bottom-Up Realization

R²D does not claim that muscle force exists without molecular realization.

Myosin molecules must physically switch.

Chemical bonds must physically change.

Subordinate degrees of freedom must physically recur.

The distinction is causal:

realization is not organization.

The local molecular transition supplies the former.

The enclosing relation supplies the latter.

20. The Experiment Exposes the “How” and the “Why” Separately

The molecular transition answers:

How is the switch distribution physically realized?

The enclosing chemical-mechanical relation answers:

Why is that particular distribution realized under that condition?

In R²D notation,

\[P_M,\quad R_M\]

define the asymmetry,

while the molecular transition realizes the resulting occupancy.

Thus

enclosing relation → local asymmetry → subordinate realization.

21. The Spectroscopic Probe Occupies a Privileged Experimental Position

Most macroscopic experiments observe only the enclosing output.

Most microscopic experiments observe only subordinate dynamics.

The myosin spectroscopy experiment observed an intermediate state directly.

That made it possible to distinguish

molecular state occupancy

from

muscle force.

The probe therefore provided a partial deprojection of the multiscale system.

It allowed two adjacent levels of organization to be experimentally compared without assuming that one was simply an averaged version of the other.

22. This Is Why Muscle Became the Empirical Starting Point for R²D

Had muscle force been a unique function of the resolved myosin switch distribution, the conventional bottom-up picture would have remained sufficient.

Instead, the state distribution required both a chemical coordinate and a mechanical coordinate.

The same local state could participate in different enclosing mechanical conditions.

The same enclosing mechanical condition could support different local occupancies when chemical possibility changed.

The failure of one-to-one correspondence therefore pointed to a more primitive architecture:

statehood is boundary relative.

23. The Switch Ensemble Already Suggests a Multiplicity Landscape

For N two-state myosin switches, let i denote the number occupying M2 .

The ensemble multiplicity is

\[W_M(i)=\binom{N}{i}.\]

The corresponding multiplicity entropy is

\[S_M(i)=\ln\binom{N}{i}.\]

This landscape exists statistically before any particular occupancy is realized.

The actual experiment measures where the ensemble is realized within that landscape.

24. Occupancy and Multiplicity Must Remain Distinct

The spectroscopically observed ratio

\[\frac{[M_2]}{[M_1]}\]

reports realized occupancy.

The combinatorial quantity

\[W_M(i)=\binom{N}{i}\]

defines multiplicity.

Therefore,

\[A_M\ne S_M.\]

The first describes realized asymmetry.

The second describes the available statistical structure.

R²D requires this distinction.

25. Stall Occupies the Symmetric Point of the Binary Landscape

At active isometric stall,

\[[M_1]=[M_2].\]

For the symmetric two-state ensemble,

\[i=\frac{N}{2}.\]

The binomial multiplicity is then maximal:

\[W_M=W_{M,\max}.\]

Therefore,

\[S_M=S_{M,\max}.\]

At the same point,

\(A_M=0\)

and

\(P_M=R_M\).

Thus the isometric state brings together three distinct statements:

\(A_M=0\),

\[P_M=R_M,\]

and

\[S_M=S_{M,\max}.\]

They should not be conflated, but their coincidence at stall is physically informative.

26. Maximum Multiplicity Does Not Mean Zero Activity

The maximum-multiplicity state is not a static molecular state.

It is a state in which the resolved ensemble occupancy is symmetric.

The subordinate molecular dynamics can continue while

\(A_M=0\).

That distinction will become important in the next addendum.

A stable enclosing state does not require subordinate trajectories to stop.

It requires their realization to close into the appropriate enclosing occupancy.

27. Principle — Local Molecular State Does Not Uniquely Specify Enclosing Force

Because

\[A_M=P_M-R_M,\]

the molecular switch asymmetry is not a unique function of RM unless PM is held fixed.

Therefore,

myosin switch occupancy is not in universal one-to-one correspondence with muscle force.

28. Principle — Enclosing Constraint Acts on Subordinate Realization

Changing force changes the distribution between the spectroscopically resolved myosin states.

Thus

\[R_M\longrightarrow A_M.\]

The enclosing mechanical state is therefore causally consequential for the subordinate molecular realization.

29. Principle — Chemical Possibility and Mechanical Retention Are Opposing Coordinates

The experimentally measured relation gives

\(A_M=P_M-R_M\).

The switch asymmetry is determined by their difference.

This is the physical origin of the R²D notation

\[A=P-R.\]

30. Principle — Stall Is Equality, Not Absence

At active isometric stall,

\(A_M=0\),

because

\(P_M=R_M\).

Stall therefore does not correspond to vanishing possibility or vanishing retention.

It corresponds to their equality.

31. Principle — Realization Does Not Imply Causal Primacy

Myosin transitions are necessary to realize muscle mechanics.

That does not make their local trajectories the independently specified cause of the enclosing mechanical state.

Thus

subordinate necessity is not subordinate causal primacy.

32. Logical Status

Direct Experimental Read

The two myosin states

\[M_1\]

and

\[M_2\]

were spectroscopically resolved, permitting direct measurement of their relative occupancy.

Experimental Phosphate Relation

\[K=\frac{[M_2]}{[M_1][P_i]}.\] This establishes phosphate-dependent redistribution of the resolved switch states.

Experimental Force Relation

\[F=\ln\frac{[M_1][P_i]}{[M_2]}.\] This establishes mechanical redistribution of the same switch states.

Direct Algebraic Consequence

Defining

\[A_M=\ln\frac{[M_2]}{[M_1]},\]

the force relation gives

\[A_M=\ln[P_i]-F.\]

R²D Physical Mapping

After standard-state and force calibration,

\[P_M\equiv\ln a_{P_i},\]

\[R_M\equiv F,\]

giving

\(A_M=P_M-R_M\).

Direct Stall Observation

\[\ln\frac{[M_1]}{[M_2]}=0.\]

Therefore,

\(A_M=0\).

Experimental Stall Scaling

\(F_{\mathrm{stall}}\propto\ln[P_i]\).

R²D Stall Interpretation

\(P_M=R_M\).

Structural Inference

The molecular switch distribution is a local realization of an enclosing chemical-mechanical relation rather than a unique encoding of force alone.

Not Yet Claimed in This Addendum

This addendum does not yet establish:

  • recursive replacement of individual switch trajectories by ensemble statehood;
  • replacement of microsecond protein dynamics by the switch state;
  • replacement of IR recurrence by protein-scale statehood;
  • the continuation of replacement below the quantum readability horizon;
  • or the full general cross-scale spectral replacement principle.

Those are the subjects of the following addenda.

33. The Experimental Architecture

The muscle experiment can be summarized as

phosphate activity → \(P_M\)

together with

muscle force → \(R_M\)

define

\(A_M=P_M-R_M\).

The myosin molecules then realize that asymmetry as the observed occupancy distribution:

\(A_M\) → \([M_1], [M_2]\).

The spectroscopy reads that realization.

At stall,

\[P_M=R_M\]

so

\(A_M=0\)

and

\[[M_1]=[M_2].\]

This is the experimentally accessible R²D turbine.

34. Conclusion

The myosin spectroscopy experiments provide an unusually direct view of physical organization across adjacent scales.

Two states of the myosin switch,

\[M_1\!\cdot D\!\cdot P_i\]

and

\[A\!\cdot M_2\!\cdot D,\]

were spectroscopically distinguished and their relative occupancies measured directly.

Phosphate altered that distribution according to

\[K=\frac{[M_2]}{[M_1][P_i]}.\] Mechanical force independently altered the same distribution according to

\[F=\ln\frac{[M_1][P_i]}{[M_2]}.\] Defining the observed molecular asymmetry as

\[A_M=\ln\frac{[M_2]}{[M_1]},\]

the force relation gives

\[A_M=\ln[P_i]-F.\]

After physical calibration, this becomes

\(A_M=P_M-R_M\).

This relation is the experimental precursor of the general R²D law.

Chemical possibility and mechanical retention are independently variable.

The spectroscopically resolved molecular state is their local realized difference.

The strongest evidence comes from active isometric muscle.

There,

\[[M_1]=[M_2],\]

and therefore

\(A_M=0\).

Yet muscle force remains nonzero and varies with the logarithmic phosphate coordinate:

\(F_{\mathrm{stall}}\propto\ln[P_i]\).

Thus

\(P_M=R_M\).

The same resolved molecular-state asymmetry can therefore coexist with different enclosing forces.

The local myosin distribution cannot uniquely define the muscle-scale mechanical state.

Nor can muscle force alone uniquely define the molecular distribution when chemical possibility is allowed to vary.

The molecular switch is consequently not an independently specified primitive cause from which the enclosing state is obtained by simple accumulation.

It is the physical realization of a relation defined across a larger boundary.

The subordinate transition answers how the state is realized.

The enclosing chemical-mechanical relation determines why that particular state distribution is realized.

The central result is therefore:

The myosin switch is spectroscopically observed to realize the difference between chemical possibility and mechanical retention.

Hence:

Enclosing organization occurs before myosin switch realization.
